The question I have is, exactly what Can you do to an OTS design to make it fly better and what can you NOT do?

Seems to me all the models are not truly Stock OTS.

Basically you can make any changes on any OTS legal model as long as it still looks like the original model.

You can use adjustable leadouts, tip weight box, uniflow tank,modern engine & propeller, stronger & lighter construction( but you cannot change the wing from single spar or double spar to a D tube). You can not change the airfoil, tail moment, landing gear placement or angle of attack as it sits on the ground. That is the big ones that I know of. Carl

I haven't checked, but don't think the 5 -point bonus for diesel has been incorporated.

Of course if you go to VSC you want it as close to the original as you can get it.  It got down to the wheels that were used to decide a winner one year for the spirit of 52 award.  But, basically build it and fly it as there is no BOM or appearance points.  DOC Holliday

...Speaking of which, if I remember correctly you can add landing gear if the original had none or had drop-off gear.

Yes, see the PAMPA OTS rules link,  The FlipFlop at the VSC was a nice example.
